online move-ins and discounts

How are discounts applied to customers that use the move-in functionality from the website? I'm thinking of turning it on but it seems to me that the customer won't have the ability to apply discounts but might be entitled to one. Especially a problem if the customer pays online during the move-in process. Any ideas out there??!!

For our store, regular price (prorated rent + admin fee) is paid at move in. It is the second month a tenant would get a discount, which you would go in to add after rental is complete. We don't do online reservations or move-ins here tho.
