Using QuickBooks with Sitelink

I have a new business that I getting ready to open.  My accountant wants me to use QuickBooks.  I am having trouble deciding if I should be QuickBooks desktop (which integrates with SiteLink) or the web edition, which is cheaper and a better product.
What is everyone else doing?  I do not want to manually input data into QuickBooks, that seeems like a lot of extra work.
